A few of these board houses do some automated DRC or manual checking (or both) before fabbing your board. If they find any issues, they email those issues to you and put the board on hold -- which typically delays the board a day or two. However, most people consider this a good thing -- they would rather have a board a day or two later than the quoted turn time, rather than a definitely nonfunctional board immediately.

Prototyping service does not include any manner of panelizing. The only post-submittal processing the Gerbers will receive is a basic DRC, mainly for things like silkscreen on pads (overlap will be removed automatically). Panelizing to fill out the 50sq-in board must be done prior to sending Gerbers. Jet will only route out the perimeter shape of the panel, and they do not score the boards, so separating out the individual boards must be done afterward by the purchaser. However, the perimeter can be nearly any shape, as long as it stays within the 50sq-in restriction.
